Indeed that is the solution if only some of your documents are tagged with year. In my case, if I click the year tag, all the other tags will still be showing (because every document will be tagged with both "year" and some year). Anyway, this isn't so important, renaming and moving is higher on my wishlist

It would be cool to be able to tag tags. A tag like "year" could be used to tag all my year tags: "2002", "2003", etc. so as to narrow down the displayed tags.
I would also like to see command line functionality. I want to use this from within a plugin of my citation manager (JabRef).

Great work! I've been looking for something like this for ages. A suggestion on renaming...
I propose a lightweight rename/move mechanism whereby files are renamed or moved from WITHIN TaggedFrog. In this way there is no overhead in keeping track of renames that occur natively. I've noticed when right-clicking a file in TG there is a Rename... option, but it doesn't rename the file, just the file reference in TG.
A similar solution should work for moving files.
